Been there done that, make sure you clean 'em up real nice, use adhesion promoter, good quality flexible primers and apply the top coat quite thin as it helps keep the paint flexible. When and if you apply a laquer keep that thin too, it is not as flexible as the paint and comes off real easy.
Another good paint to use is the pactra range used for the inside of rc car bodyshells, its very flexible but the finish isnt as nice.
These type of canopies can look quite nice but inthe first prang.................CRACKLE !!!!!!!!! off it pops and as it cracks its a real pain, you end up fetching it al off again.
I opted to stay away from painting the sceadu canopy mainly for the mounting issue, you have to flex the canopy quite a lot when removing it and this would only help peel the edges up.
I used a good quality vinyl form our local sticker shop, supplied in dayglo colours, made some templates, cut it out and stuck it on, flex it all you like, if you damage it, peel it off, cut out a new one and re apply. If you get bored, peel it of and stick on some new. The flourescent colours really stand out in the sky too.
