Basically li-ion batteries are sligthly more heavy (g) a doesn't have very high discharge rates (A) as li-pols so they are not very suitable for higher current as in that case they will have very limited lifetime. Nevertheless Li-ion batteries are slightly cheaper.
New li-pol bateries like KOKAM or E-Tec,.... have higher discharge rates say 5-10C which means if you have proper parallel/serial combination then you can use them for very high discharge rates like 30A. The bigest advantage is weight e.g. li-pol 1200 mAh, 28x25x4 mm, 24 g !! The worst thing with li-pols is the price
Therefore for your helicopter first calculate required voltage and current. Then try to find proper parallel/serial li-pol combination to best fit your needs. Be sure to charge them properly otherwise they could be burned http://www.rcstuff.us/battery/lipo/lipo_DNA.html
