Regarding the 'dummy' engine in the cowl, Most suggest that you fly without it installed. This gives you better cooling over the engine. Keep it available for static display.
Yes, the engine cowl will be offset a bit due to the down and side thrust of the model engine.
What I do is cut a disk (out of cardboard or stiff paper) the same diameter as the propeller and put it on the engine shaft in front of the cowl. This simulates the plane of a spinning propeller. Then 'average' out the angle between the fuselage and the propeller to what fits and looks the best. You probably won't be able to go straight in line with the fuselage because you will be too close to the prop on one side.. So, just put the disk on in place of the propeller and mount the cowl where it looks like a good balance between the two.
Again, nice looking airplane, did it come with retracts and flaps??
