I read in the manual that you can only use the pinion set screw once if you dont want to grind down motor shaft. What makes these pinions so special and could I just buy them at a hardware store?

I have not looked at them (being very new in the logo arena), but my first guess would be that they are probably very finly serrated or cuped on the end; after use the serrations and/or cupping would not hold as well as they/it would be damaged.

What i find interesting is that there is only one screw and a very small one at that.

i would be tempted to grind a flat on the motor shaft or to drill and tap a second screw.

Look at the end of the grub screw - it is cupped with a sharp ridge that will cut into the shaft once, maybe twice but not after that - It's a little unrealistic to think you will never remove the pinion so just file a flat onto the shaft right over where the grub screw leaves a littlle half circle when you first srewed it down - it's pretty easy to do, takes just a second and if you screw that up you are probably in the wrong hobby.
